The ministry said the man died while camping on the Huab River, in the Kunene region on Friday morning, describing the incident as "very unfortunate and highly regrettable".
The statement said the man's group had not been camping in a designated camping area, while local media are reporting that it's unclear if the group was with a tour guide.
The Australian Department of Foreign Affairs says they are seeking to confirm the reports, and stand ready to offer consular assistance to any Australian citizens.
