Commonwealth Bank says its online banking system is back up and running after thousands of customers couldn't access their accounts.

Australia's largest bank also confirmed it was "starting to see" services restore for issues affecting non-CBA Visa card transactions on CBA EFTPOS terminals in shops.

"We're sorry - we realise this isn't the best start to a Monday and we appreciate your patience," the bank posted online on Monday.
