Part of the Werribee line has been suspended and Metro Trains is running buses between Laverton and Westona.
This is due to an overnight incident on the train tracks at Altona Meadows.
Two men were hit by a metro train in night which killed them.
The men, who are yet to be identified, are believed to have been on the tracks at Altona Meadows on Thursday night when they were struck by a city-bound passenger train at 11.45pm.
Police at the scene said the train driver tried to stop when he saw the men.
"We do know he applied his emergency brakes and attempted to avoid the collision, but unfortunately he wasn't able to," a spokesman told reporters.
The train that hit and killed two men has been moved and police are conducting a search along the tracks.
A nearby resident told the Nine Network a number of people have been killed on the same stretch of track, which is not fenced off and often used as a crossing by pedestrians.
"People cross over it at night... all it takes is for one person to slip and they're dead straight away," the resident said.
Meanwhile, buses have replaced the train. Big crowds were seen at Laverton this morning where a bus replacement service has been provided. This change in service added significant time to daily commute for some passengers.
