Nasir Hossain made 41 while Sabbir Rahman scored 33 to help Kayes give the bowlers a good total to defend on a slower surface.
Kayes replaced Shakib Al Hasan in the side.
Zimbabwe's bowlers fared better than the first match, keeping Bangladesh's batsmen at bay after they decided to bowl first.
Fast bowler Tinashe Panyangra led the way with 3-41. Fellow paceman Taurai Muzurabani and offspinner Graeme Cremer claimed two wickets apiece.
