Spanish newspaper ABC said a group of supporters aimed derogatory chants at Espanyol's players as they got off the bus outside Girona's stadium and match delegate Jose Maria Calzon responded by insulting one of the fans.
A journalist reported the exchange on Twitter and Espanyol's communications chief Agustin Rodriguez replied.
"In the name of the club we apologise for the incident which is clearly unjustified and was in the heat of the moment," he said.
Espanyol won the match 2-1.
Juventus players Moise Kean and Blaise Mathuidi were subjected to racist abuse in an Italian Serie A game at Cagliari on Tuesday.
England players Callum Hudson-Odoi and Raheem Sterling were the subject of racist taunts during a Euro 2020 qualifier last month in Montenegro.
