Indonesia's ambassador has warned the dark days shouldn't define the Jakarta-Canberra relationship. (AAP)

Jakarta's outgoing ambassador to Australia has warned the darkest of days should not define the future of the Australian-Indonesian relationship.

Najib Riphat Kesoema's five-year posting has coincided with both rocky and rosy periods in bilateral ties.

Mr Kesoema was farewelled at a diplomatic function in Canberra on Tuesday.

"We should not let some of our darkest periods in our relationship define our future relationship," he told the gathering.

Despite the scars in recent years, Mr Kesoema said he was leaving knowing the relationship was in good hands.

The ambassador was recalled to Jakarta for six months in 2013 following revelations Australian spies had tapped the phone of then-president Susilo Bambang Yudhoyono, his wife and inner circle.

Other flash points included the the execution of two Australian drug smugglers, the fallout from a ban on live cattle exports, breaches of Indonesian maritime territory by Australian navy ships and asylum-seeker boat turn backs.

Earlier this month, Indonesia's military chief was reined in after halting all defence cooperation following an incident involving "offensive" teaching material at language training course at a Perth barracks late last year.

An emotional Mr Kesoema stood on stage flanked by his wife Nino, who held some tissues for him.

Mr Kesoema joked that during his tenure he was his psychologist wife's only patient before going on to thank her for her love and support.

He flagged the pair might return to Canberra as tourists and spoke of his fondness for walking around Lake Burley Griffin.

"Canberra is our second home," he said.

Independent MP Bob Katter paid tribute to Mr Kesoema's support for far north Queensland cattle producers and help repairing the damage following the Labor government's live export ban in 2011.

Other dignitaries in attendance included Australian defence force chief Mark Binskin, Army chief Angus Campbell and House of Representatives Speaker Tony Smith.

The new Indonesian ambassador to Australia is Kristiarto Legowo.
