More than two years after a two-year-old boy died from what Queensland police describe as "horrific injuries", his mother's boyfriend has been charged with murder.

A 28-year-old Logan man was arrested and charged with murder on Tuesday after a lengthy police investigation.

Police allege the man inflicted fatal injuries on the toddler shortly before he was discovered unconscious in the bedroom of the couple's Kingston home, south of Brisbane, on April 8, 2015.

The boy was taken to hospital and died later that day.

Detectives investigating the death used medical evidence and forensic detail to determine the boy's injuries were no accident.

"The injuries were significant and the investigative team were left in no doubt the child's death was not accidental or from natural causes," Detective Inspector Mark White said.

The man was arrested on Tuesday morning at the Woodridge home he shares with the boy's mother, with the pair remaining in a relationship after her son's death.

Det Insp White said a thorough two-year police investigation had taken its toll, with a "large number" of witnesses and medical experts interviewed.

"The death of any child should be considered tragic but the circumstances of this incident were particularly distressing. The young child suffered horrific injuries," he said.

Police confirmed the man and the boy's mother were at the home at the time the injuries were inflicted, though it's unclear whether the mother knew about the alleged crime.

The boy was found by his mother, who rang emergency services, Det Insp White said.

Police are still appealing for anyone with information to contact them but don't expect to make any further arrests at this time.

The man will face Beenleigh Magistrates Court on Wednesday.
