Police have charged a second man over the rape of a two-year-old girl in Tennant Creek in February.

Police have charged a second man over the rape of a two-year-old in the Northern Territory this year.

A 25-year-old man faced Alice Springs Court on Monday charged with sexual intercourse without consent and was remanded in custody.

The toddler's relative, a 24-year-old man, has already been charged with the same offence.

Sex Crime detectives are carrying out an ongoing investigation into the incident.

The shocking abuse of the girl was revealed in February.

A Northern Territory Children's Commissioner's investigation revealed recently that the girl had suffered serious injuries, came from a family background of abuse, violence and neglect and authorities should have stepped in.

She was infected with gonorrhoea, had to have a blood transfusion, surgery, and post-exposure HIV medication at Royal Adelaide Women's and Children's Hospital.
