Home Affairs Minister Brendan O'Connor said personnel on HMAS Pirie boarded the vessel near Scott Reef this morning.
"Initial indications suggest there are 36 passengers and two crew on board," he said in a statement.
The group will be taken to Christmas Island for processing.
