A high-ranking Australian Border Force officer has quit while facing an investigation into allegations he had an inappropriate relationship with a female staff member.

Assistant Commissioner Peter Docwra - who was head of the ABF's capability division - resigned on Thursday after taking extended leave.

The immigration department released a brief statement confirming Mr Docwra's departure.

"The department can confirm that Mr Docwra is no longer an employee of the Australian Border Force," a spokeswoman told AAP on Friday.

It is understood the investigation could continue irrespective of his resignation.

"The department does not comment or confirm whether any matter is, or is not, under investigation," the spokeswoman said.

Reports of an inquiry into Mr Docwra's personal conduct first surfaced last week, days after it emerged ABF commissioner Roman Quaedvlieg was on leave due to a separate external investigation.

The investigation into Mr Quaedvlieg centres on allegations he helped a junior staffer with whom he had a relationship secure work at Sydney airport.

He is understood to have denied the allegations against him.
