New signing Chris Wood came off the bench to strike in stoppage time to claim a memorable goal on his league debut and extend Tottenham's record to a miserable two wins in their last 12 games at the national stadium.
Last season, their last at their White Hart Lane ground which will be replaced by a new one next season, Tottenham won their last 14 home league games and were unbeaten there as they finished runners-up behind Chelsea.
In their two "home" games so far this season they have been beaten by Chelsea followed by Sunday's draw with Burnley.
"The feeling is not so great because of the way we conceded the last goal," Spurs boss Mauricio Pochettino said.
"That is football. It was a tough game. Difficult for us to play. We had the chance to score a second or third but we missed. Sometimes you pay."
Tottenham had 28 attempts at a goal but had to wait until the 49th minute for Alli to find the net after Ben Mee slipped trying to make a clearance.
It should have settled the Tottenham jitters but with last season's Golden Boot winner Harry Kane struggling to end his August jinx -- he has never scored for Tottenham in the month -- they could not kill off Sean Dyche's side.
Burnley sensed the unease in the Tottenham ranks and Wood, on as a substitute, latched on to a pass from Robbie Brady to fire past Spurs keeper Hugo Lloris in the 92nd minute.
"They got a goal from a scruffy situation but we rose after that and we were terrific," Dyche said.
"We needed something. Sometimes the game pans out how you want but we thought if we could keep it tight and affect it from the bench that might work for us.
"The fitness of my players was terrific. They were strong at the end and got the goal."
Tottenham and Burnley are both on four points from their opening three games but Dyche will go into the international break the happier of the two managers.
"This is only the beginning of the season. It is better it happens now. The only way to fix conceding is to work hard during the week. When everyone is back from the international break we will do that," Pochettino said.
