Jetstar flights will return to schedule after major disruptions for thousands of passengers, a spokesman says.

The airline had an IT outage causing issues for flights from early Saturday morning, with an estimated 70,000 passengers delayed for between one and three hours.

The problem has been identified and fixed but not before causing chaos on one of the busiest flying days of the year ahead of Christmas.

Jetstar apologised for the delay, caused by an overnight data storage issue that was resolved at 7.30am on Saturday.

But passengers had to be processed manually, causing delays.

"It is a special time of year. We never want to disrupt our customers or delay our customers in any way," Jetstar CEO David Hall told reporters in Melbourne.

Several Jetstar passengers took to Twitter and Facebook to complain about the impact and lack of communication from Jetstar.

The company also apologised for the Facebook response of an employee to comments about the delays.

The employee labelled travellers "a bunch of whingers" on her personal account.

"These comments are inappropriate and don't reflect the views of Jetstar or our employees," a spokesman said.
