The NSW government has ordered an investigation into how a training device ended up on a public ferry, sparking a bomb scare and the evacuation of Sydney's busy Circular Quay.

Transport Minister Gladys Berejiklian has asked her department, the police and Harbour City Ferries to investigate how the suspicious package ended up on the ferry Friendship.

"The safety of customers is the number one priority and the staff member who notified police of the suspect device should be commended for following correct procedure," Ms Berejiklian said in a statement.

"I have asked Transport for NSW to work with NSW Police and Harbour City Ferries to ensure all issues relating to the presence of the device in the first place are examined and any necessary action taken."

A large area of the iconic harbour precinct was locked down for 90 minutes on Thursday following the discovery of the unattended package on the ferry.

Specialist police teams, including heavily armoured bomb squad members and dogs, were deployed to Circular Quay about 1.30pm.

The area, under the shadow of the Opera House and Harbour Bridge, and near the overseas passenger terminal where a large cruise ship was docked, was teeming with tourists as the drama unfolded.

The area was reopened after the object was deemed to be of no threat.
