Wicketkeeper Watling was out for a Test-best 124, trapped leg before wicket by Mohammed Shami soon after tea on the fourth day, leaving New Zealand on 6-446 and with a second-innings lead of 200.
At the time of dismissal they had four wickets in hand and just under four sessions to play.
Watling and McCullum, who was on 229, combined for the highest sixth-wicket partnership in Test cricket.
They reached the milestone in the second over after tea, moving past the previous record of 251, scored by Sri Lanka's Mahela and Prasanna Jayawardene against India in Ahmedabad five years ago.
The pair rank third on the New Zealand list for all partnerships, which is headed by Martin Crowe and Andrew Jones. They combined for 467 against Sri Lanka at the Basin Reserve in 1991.
Watling and McCullum survived nearly four full sessions together and saw off 126.1 overs.
